Missed a Bone Charm in Flooded District?

The Heart still shows a Bone Charm in the Flooded District, but I'm in the sewer, and I think it's above ground. Is there a way to get back up there, or will I have to start the level over?

If I start the level over, will I still have the Runes and Bone Charms I already collected, or will I have to re-collect them all over again?

Regarding to the bone charm's location, there are numerous video guides in youtube that can show you how to reach each collectible. As for starting over, you'll have everything you had when you first started the level; anything you got from then on will be lost.
