Does killing Wolfhounds cancel the "Didn't Kill Anyone" factor?

No, there not classed as people. Likewise to rats and fish.

No, you can do whatever you wish to the hounds.

Wolfhounds are free kills, but they do make things difficult. Killing one is similar to knocking out a guard with a sleep dart as far as the other guards are concerned, so they'll hear it or see it and start looking for you, but it doesn't count against the didn't kill anyone achievement.
