You could talk and try to persuade the AI to your favour, or if that doesn't work, find an alternate route into the building in which you are to infilitrate. Or why not knock out the guard down that corridor and hide his body to satisfying the ninja-loving player inside you.
This game screams out replayability as it lets you approach the mission from different ways and it's interesting to see what happens after.
