Wait. When did that happen? (spoilers)

For all of you who are knowledgeable of the whole Chrono Trigger story, there's something that bugs me.
I just finished ''The New King'' chapter with Dalton and the Blackbird and I saw the little cutscene on the origins of Magus and his banishment by Lavos, and that whole scene really makes me scratch my head.
I'll try to be as clear as possible : When you first arrive in Zeal, you meet young Janus but neither of the three Gurus are around. You are informed they disappeared and Melchior was banished in the mountain of Woe. You eventually free him and he gives you the Ruby Knife.
BUT THEN, when you meet Magus after the events of Zeal (right before he joins your party or fights you), you get a cutscene of Queen Zeal summoning or awakening Lavos and Lavos time-portalling all three Gurus as well as Janus into the different time periods. We clearly see Melchior being thrown out into 1000 A.D. during that scene.
So then what's up with Melchior being at two places at once? Since Janus was in that cutscene, it means the banishment of the Gurus took place while Chrono and co. were in Zeal because they meet Janus there. What was Melchior doing in the mountain of Woe? Also why were the two other Gurus still there? And when did this all take place? Was it after Schala sealed us off from the Antiquities but before coming back with the Epoch?
I hope I was clear enough. Any explanation of this whole timeframe will be greatly appreciated.

In the original timeline, in 12 000 B.C., the Gurus continued to aid Queen Zeal, and were subsequently sucked into the timegate with Janus (this is the vision you saw in Magus's flahsback). In 600 A.D. Magus started the war with Guardia to allow him time to summon Lavos, but presumably died upon summoning him.
In 1000 A.D., Crono and company started manipulating time. Among their adventures, they traveled to an altered-600 A.D. in which they interrupted Magus's summoning of Lavos, resulting in a timegate that sent Magus to 12 000 B.C. In this altered 12 000 B.C., Magus, disguising himself as a Prophet, led Queen Zeal to distrust the Gurus, resulting in their banishment (this is the history as Crono and co. experienced it).
So, to answer your question, Melchior was never in two places at once. He was with Zeal in the original history, which was the history as Magus remembered it. He was banished to Mt. Woe in the altered history, a result of Magus disguising himself as a Prophet, which is the 12 000 BC as Crono and co. experienced it.
