So, how many secret areas are there in the game found by nonconventional means? I've found most of them I think, including the one people seem to have missed on the 3rd floor of the Ruins, so I'll start listing the one's I've found as I'm going through the game again:
Tower of Light: There's two seperate areas, one with a Heart and the Magic Wallet, another with one of those Guard boosting Fairies. Both are hidden on the first floor, with the entrances on the second floor being hidden behind pushable walls (they're along the north walls). Both of the pushable walls have columns on either side marking them off, and are within sight of a chest (one is in a long hallway with a spike trap in front of the chest).
Ruins: 1) The 2nd floor has a pushable wall on the north that leads to a Source or a Heart, can't remember which. If you use the X-Ray specs, you can see the outline of a staircase in a room at the end of the long pit/jumping segment in the room with the two giant shield knights (northeast section of the map). Push on the wall in the top right to go down to the 1st floor.
2) There's a plaque beside a locked door telling you to take 5 steps back on floor 3 (in an area just below secret 1). Just walk south off the floor into the pit from the plaque to find the secret area. Note that noone seems to have figured out how to get into the room just east of this secret one on floor 2. Presumably you fall in from floor 3, but where?
3) On the 3rd floor, go to the room at the very southwest section of the map (there's a pair of morning star guys in the corner). Walk to the one-way door you can't open then go south to the edge of the pit and turn left until you fall into that square beside the blinking platforms. 4 chests in this room.
4) 4th floor, just outside the save room, jump on the hover platform and go up into the dead-end that's just north. Fall in to get Bone Mail.
5) This one's right beside number 4. From the save room on the 4th floor, go west until you hit the wall, then north, jumping into the pit in the corner that's just below the dead-end secret for some goodies to sell.

So, I've spent like an hour looking for that one room we all can't find an entrance to. It's the one marked ?? on this map on Floor 2 of the Ruins:

I'm not even sure if there's actually any treasure, or if it's there's even a way to get into the room (they may have put it there but left it empty and not bothered to program a way in). I'm currently checking to see what is actually in the room by using the Debug menu's Warp function (the ruins seem to be around number 150+ in the room assignments):

Okay, that secret room noone can get into is assigned to room #179 on the Debug menu's Warp option (the room beside it is assigned to #180). There's a set of chairs and tables like the room next two it, two chests inside containing a Warp Gate and a Drop of Protect, and a set of stairs back up to Floor 3's down stairs. If you want to max out your stats legitimately, you've got to get in here it seems. Now the question is how the heck to you get into this room from Floor 3?
Back to falling into pits everywhere. I think I've checked all the squares you can reach in the room just below the up staircase (the one with the invisible walkway), I'm currently working on the northwest portion of the large room.

I'm starting to seriously question where the hell the pit that you drop down is, if one's even been programmed to lead the the room in question. I've marked off the other secret pits in green, and all the squares I checked in red (sloppy, but does the job). Damn it, where is it?!

did you ever find it? It looks like your search was fairly thorough. Perhaps the spot to fall in got cut in the localization from Japan? I know that the early SNES enix games had a lot of stuff that got messed up during localization.

I doubt they touched anything other than the translation and the hero's hair color when they localized the game (it used to be blue instead of red if I recall), but it's possible.
Another possibility is that they accidentally placed the pit that leads to that room in an area you can't jump to, meaning the only way you'd find it is if you looked for it using the debug Wind Shoes item that lets you walk on pits.
Admittedly, my search was pretty inefficient; I wasn't using an emulator which would have allowed me to use savestates, and someone who knew how to look through the game code or make a map-dumping program could probably easily find which pits were 'flagged' as leading to secret rooms.
