Eventually in the plot you will find key items that will let you open these doors and chests. Keep playing the game and you will find all the colors except black which is received in a sidequest

Also, you might want to jot down (or use a FAQ) to remember where these chests were when you finally get the item which allows you to open them. I had a heck of a time trying to remember where the heck they were.
