Okay, so credit for this goes to InfernoSD as he was the first person I had seen on here with an in-depth instructional on how to do this but I just wanted to give some clarification as I was still unsure as to how to go about unequipping weapons and have only recently figured this out.

First of all, as you may know, to remove armor you want to equip the brutus armor and replay mission 4 in sequence 2 titled Easy come, easy go. Then what I do is I just go to a shop and buy and equip the roman spaulders and exit out. The instructions I originally read said to reenter the store once more and equip the spaulders once more and so I always do this for good measure but it is possible that this final step isnt necessary. Then I do not even finish the mission, I just exit the replay. And you'll only have the roman spaulders equipped and no boots or gauntlet. You can then equip whatever you want from your base or store. It sucks that you cannot remove the spaulders but at least you can switch them out. To remove weapons you would want to go one of the final assassination missions, Turning the tables. You have to kill 2 spearmen, 2 brutes, and 2 papal guards. Now this is key: you want to come in and kill the spear guys and maybe one of brutes. Let the last remaining brute kill you with its smash attack while you have the weapon you wish to lose equipped. So either your short sword or crossbow (its unnecessary to do this to lose your sword as you can simply equip a heavy weapon and throw it). It may not be necessary that he hit you with a smash but I always try to die on that blow. Now as the game begins to reload the memory press start and select any uplay skin or the desmond or raiden skins. Itll reload from the nearest checkpoint so you can run back thru and try to die again and lose another weapon or whatever. now the key to keeping these changes is to actually finish the mission. if you just exit replay or restart memory itll undo all of your changes. but yes, you can run around in your desmond skin with no swords or crossbow on your back. Just wanted to give some clarification as I had problems getting the brutes to disarm me. It doesnt appear that they do so in this game. you must die to drop your weapon and then reload quickly using a uplay skin. this will save the loss of the weapon without restarting from a checkpoint. Finishing the mission will save and finalize the changes. Hope anyone else with any lingering questions sees this.
