Red means enemies AND blood.
The trail is what ezio left when he was shot and had to walk from the fountain to the back of the Villa and the glyphs were all written with blood so you could see them with eagle vision.

From the looks of it, it's to show you the path back to the entrance to the Sanctuary, since you can't go through the front of the house anymore.
Then again, this is Assassin's Creed, so it may turn out to mean something completely different later in the game. Could be there's something hidden in the fountain in front of the house, and the path is there to show you where to get it. Weird it would show up so early though. -
i supose this is where the Templar were because this path looks like footprints and in Eagle-Eye Mode red represents an Enemy. But on the other Side it starts at the fountain and not at the enty to the village so probably it means something else.

t's called foreshadowing. Yes, red in Eagle Vision does and always will mean enemies. The only time it doesn't, is when it's a marking of importance, like the glyphs from ACII or the numbers near the entrance to the entrance. The difference from markings and enemies though, is that the enemy kind of red is usually aura-like, the markings are just plain red colored.
As for the question, just wait until the end.
Unless you want me to spoil it...
An I'm tempted to...

Lucy's a Templar. It's kind of obvious since when you can first find the path, the red leads right up to where she's standing when Desmond gives her a pep talk. -
*Spoiler*
It never says that Lucy is ACTUALLY a Templar. If finish the Truth series, Subject 16 makes a reference to Desmond's SON. That, and the "First Being" that appears in the temple at the end of the game only says "Beware the Cross", and that Lucy isn't Eve. This could be interpreted that Desmond shouldn't get too involved with her anymore because she would only be a distraction. There are only 72 days left before Abstergo launches the satellite, on December 12, 2012, so Desmond doesn't have enough time for her.
The footprints could just mean that she isn't part of his future. -
If you pay attention during the cutsenses between sequence 1 and 2 those are the steps that ezio walked after he got shot so the red trail is a blood reference.
